The cause of the bug is the fogNum value. Apparently, the fogging doesn't work 
on flares.
I am pretty sure the modelView matrix is responsible that is needed in
RB_CalcFogTexCoords in tr_shade_calc.c

I have created a second patch that will always set fogNum to zero, so there 
are no sudden unexpected brightness changes anymore in the flares:

That means that fog is not influencing the flare intensity anymore, which 
should be fixed. Pretty disturbing on q3tourney5 i.e. with all the fog there.
