Not really sure what setting you are looking for.
Though, if you have your stalonetray setup to actually be in the dock area (as in withdrawn) then it shouldn't matter what your other settings in the dock are.

If you tell obconf to move the dock to somewhere else, and stalonetray doesn't move, well....  ;)
