Good news :)

It seems that I have tracked this down and found a way to fix it.
libwnck seems to be looking to see if the window's parent is unmapped
when you set the iconic state, or maybe it is listening for events on
the parent, i'm not sure. anyhow, by unmapping the parent containing
window with the client window, the gnome-panel pager (which is
libwnck) has started showing the right states.  This will be in the
next release. :)
