I don't use that setup actually, I prefer xinerama.  I only tried it
out once to see what it was like.  I saved the config in case I ever
wanted to do it again.  But now that you mention it, I do remember
having focus problems.  But not quite like you described.  IIRC, I had
to click on the title bar of the window for it to gain focus.  But
once I did that, it would stay focused.  But I couldn't click just
anywhere inside the window like usual.  I use click to focus rules. 
If you use sloppy or focus follow mouse, that might be the reason for
the flickering?  Just a thought.
