I just tested this some more. The only time I can get the behavior you
describe (with minimized icons appearing in both the desktops menu and in
alt-tab) is when I'm running an external app (kicker, gnome-panel,
rox-filer, fbpanel...) that handles minimized windows.
If I were to start up Openbox and nothing else, then start an xterm, then
minimize that xterm, then the xterm would not appear in the desktops menu
and I would not be able to alt-tab to it.
Not a problem. I'll just load gnome-panel each time I start Openbox.
