By default: $HOME/.ut2004/System/UT2004.ini, which is created from
Default.ini when you first run the server.

There's a ton of options, look at http://unrealadmin.org for lots of
documentation.

There's also a server admin-specific list with lots of professionals at
ut2004servers at epicgames.com
