I am experiencing the same issue on 3.4.4 with rdesktop and Psi.
Here's the relevant chunk of my rc.xml:

  <focus>
    <focusNew>yes</focusNew>
    <followMouse>yes</followMouse>
    <focusLast>no</focusLast>
    <focusDelay>20</focusDelay>
    <raiseOnFocus>no</raiseOnFocus>
    <underMouse>yes</underMouse>
  </focus>
