After extracting all the pk4 files, gtkradiant still works fine for me - it 
will only be reading the files out of the base/ directory, not base1/ or the 
other mods.
Please check that the files in your base/ directory were all intact after being 
extracted. It might be worth extracting them all again, just in case some of 
them are corrupt.
