This needs to be looked at directly in the setups. Riant can you look at this?
Verify that JKII and SoF2 media are pointing to the right quakevxx.qe4 template
files.

For some reason I doubt that between 1.2.11 and 1.2.12 we swapped the templates
in the setup code. I still think it's user error, but who knows
