When using BSP with light or vis it will stop with an error message that says 
SetQDirFromPath: no 'quake' in C:\Documents and Settings\User Name\Desktop\-
fast.  The map works fine except the map wont have any light rendering inside 
of quake.  Changing paths in the option wont fix it.  This is an intermittent 
problem as it will just start doing it and restarting the computer wont clear 
it up.  Sometimes GTK radiant will just have to sit for a couple days to clear 
the problem up.
