You need to set your XF86Config to limit you to one monitor for the
resolution you run ut2k3 at.

As in, "NULL,1024x768" instead of "1024x768,1024x768"
Or do the window/pseudo fullscreen thing.
But you'd need a really nice machine to do that with any nice rez
