I have exactly the same font in urxvt and xterm:
	URxvt*font:             xft:Bitstream Vera Sans Mono:style=Regular:pixelsize=13
	XTerm*faceName:              xft:Bitstream Vera Sans
Mono:style=Regular:pixelsize=13
Only urxvt exhibits the undesired behavior...
