What version of GtkRadiant are you using?

The setup scripts indicate that you are going to be setup correctly, so right 
off the bat, all I can suggest is that you should delete the user0.qe4, 
user1.qe4, etc. and have raiant generate a new one for you.

Try to reinstall the latest version of GtkRadiant after having deleted all of 
the *.qe4 files and see how it goes.
