The new value for what the server accepts connection with Punkbuster, is simply to put the "guidRelax" to "4"

Too update punkbuster :(

Are they playing from the same network? i.e. sharing a router?  And no,
I haven't seen this issue.  But I ask these questions because prior to
pb, the duplicate guid's I did see were due to players sharing a router.

I have a couple of players on my servers that are being kicked with the
following reason :

00000050.log:[05.30.2006 20:34:27] VIOLATION (DUPGUID) #116:
xxxxxxxxxxxx (slot #1) Duplicate GUID/CDKEY [(VALID) xxxxxxxxxxxx:28960]

These guys are good friends of mine and all have a legal copy of the
game. 
I'm running the new PB now, before (with the old one) this wasn't a
issue.

What is happening, and are you having the same kicks on your servers???
