pk3 file loading question

Bryan / Ryan I'm sure u guys can answer this:
Is their any difference in having:
1. main/myfile.pk3
and:
2. uo/myfile.pk3

i.e. do the files get relatively prefixed hence if myfile.pk3 contained
a file mydir/myfile.txt would it internally map to:
main/mydir/myfile.txt in case 1
and 
uo/mydir/myfile.txt in case 2
or would they both map to just:
mydir/myfile.txt
